The Mustangs opened with back-to-back rounds of 316 before closing at 336, finishing 16 strokes ahead of runner-up Doane (984).
Morningside's depth powered the victory, placing five golfers inside the top 15.
Kamryn Zuniga led the way with a third-place finish at 235, highlighted by a second-round 75 that was among the best scores in the field.
Alysen Sander and Lucy Brown each tied for eighth at 246. Sander opened with a team-best 77 in round one, while Brown stayed steady with a 79 in the second round to remain in contention.
Macy Button added a 12th-place finish at 250, and Ivanna Becerra-Diaz tied for 13th at 251, rounding out a balanced lineup that consistently produced across all three rounds.
Three other Mustangs scored well over their 54 holes: Kendra Casey placed in a tie for 22nd at 257, while Aidan Sander and Ella Welsh both tied for 26th at 259.
The Mustangs led all teams in average score on par-4s at 4.65. They were also second with 15 birdies, 116 pars, and the fewest holes with a double bogey or worse (20).
